The 29-year-old from Jaipur started off reasonably well, scoring 23 out of 25, but a 17 in the second series saw her slip down.
A 21 in the third round gave her a total of 61, which was never going to be enough.
Jessica Rossi of Italy topped the qualification round on her way to a World record score of 75. She fired 25 in all the series.
Slovakia's Zuzana Stefechekova was second with 73, while Suzanne Balogh of Australia had to be content with third place after firing 72 in the qualifiers.
Shagun is the first woman shooter from India to qualify for the trap event at the Olympic Games.
