Sania trailed 1-6, 1-2 against Benesova before making a tearful exit after her a right wrist injury forced her to concede the match.
Sania had been struggling with a chronic soreness in her wrist wrist for almost two years and had undergone a surgery in the US earlier this year.
The 21-year-old, however, remains in contention in doubles where she has teamed up with US-based Indian Sunitha Rao.
