The party's nominations for 31 seats in the 48-member assembly were rejected as its candidates declined to sign the clause accepting PoK's accession to Pakistan.
Elections for the PoK assembly are scheduled on July 5.
Protesting the rejection of nominations, JKLF activists organised rallies all over PoK.
Khan alleged that several JKLF leaders have been arrested to prevent the protests from spreading.
The rejection of nominations on the ground that they have not signed a declaration supporting PoK's accession to Pakistan negated Islamabad's stand that it stood for the right of self-determination, Khan said in Islamabad.
"The rejection of nominations by the Election Commission on the ground they have not agreed for accession to Pakistan is a violation of basic human rights as well democratic rights of Kashmiris," he said.
Khan has sent letters of protests to Pakistan military ruler General Pervez Musharraf and President Rafiq Tarar.
He has not got any reply so far, he said.
