Thousands of devotees visited the shrine at Goigam on the Srinagar-Gulmarg road and found it intact barring some damage to its boundary wall, reports said.
Some bullet marks were also seen on the walls of the shrine, which houses graves of two saints, Baba Abdullah and Shah Ali Kirmani, both disciples of Syed Mohammad Ali Sahib.
Residents of areas near the shrine observed a complete shutdown on Tuesday to protest the killings.
Devotees, mostly members of the Shia sect, made a beeline to the shrine since early Tuesday to have a glimpse of the sacred place.
They later went to the police station and received the body of Mustafa Khan, a self-styled battalion commander of the Hizb, one of three holed up ultras in the shrine killed on Monday.
Bodies of two others were handed over to their family members.
Senior Hurriyat Conference leader Syed Ali Geelani led the funeral prayer of Khan at Magan, which along with adjacent areas observed a complete strike on Tuesday, the reports said.
Official sources said the control of the shrine had been handed over to the locals.
Khan, a most wanted militant, was involved in a large number of killings and a series of explosions.
